Fast boats run Bali to the Gilis and Lombok, and Sanur to Nusa Penida. Private charter — air or sea — buys back the day that scheduled timings lose, and on a short high-value trip it is frequently the cheaper answer once the wasted day is costed properly.

Three operating rules prevent most Indonesia itinerary failures, and all three are unglamorous.
Never place an international departure on the same day as a domestic hop from an outer island. One weather delay at Labuan Bajo or Sumba turns a long-haul ticket into a rebooking. Build the return to the hub the night before, always.
Buffer the connection, not the flight. A domestic-to-domestic connection there needs real slack, and a same-terminal transfer is not a guarantee of a short one.
Put the fragile leg early. If a file contains one weather-exposed connection — a fast boat, a small-aircraft strip — schedule it while there are still days left to absorb a failure. A cancelled boat on day two is a re-planned afternoon; the same cancellation on day nine is a missed flight home.
